Hey I'm new to the forum and I wanna know something.
My Lasius Niger queen has a lot (a ton, really) of pupae that I boosted her with, she keeps some of it with her close to the wet cotton (ina test tube setup) and some of it far away from her close to the exit cotton.
Why ? Is this normal ?

It's normal. The location of pupae in the test tube is often determined by their age (she's kinda sorting them).

Usually when the cocoons get a bit darker and start to look like old paper they gonna hatch soon.
