I recently caught a harvester ant queen and thought for some reason she would be more comfortable making her own home in the small AC tower and she did make a large tunnel was it a mistake

If she has has no brood I would take her out and put her in a test tube. If she has brood I would leave her there.
I hope this helps. :)
Why keep ants that aren't found in your yard?
There are so many fascinating ants right where you live!
I disagree with the keeping/buying of ants that aren't in your area.

Just leave her be. She should be fine. Test tubes aren’t the best homes for Pogonmyrmex. What species? Semi claustral? Some ants dig founding chambers 36 inches deep!(Pheidole morissii)
