I caught a queen. I thought all was going well. She laid eggs after about a week, she was doing good. Then I realized her water supply was going down. I didn't know what to do. I was going to move her to a different test tube, but when I went to do that I saw she was dead. :(

Sorry to hear that. When I make up test tubes I fill it 3/4 full with water and when pushing in the cotton ball I make sure it is a tight fit and push it studly into the water to avoid traped air. I then take the tub and shake the open end away from me with some force to make sure the extra water is out and also that the cotton isn't going to move. Never had a flooded tube yet.
